Question about Wolfram Language & System's Sequence Alignment Function

Posted 3 years ago

Hi,

I was hoping to use Wolfram's Sequence Alignment & Comparison function for checking similarity and sequence motifs for text sequence data. Does anyone know what algorithm this function uses? I can't find much on that.

https://reference.wolfram.com/language/guide/SequenceAlignmentAndComparison.html

Thanks! Alec

Oh, I should have seen that. Thank you.

Checking the reference page for SequenceAlignment shows the two notes below.

SequenceAlignment by default finds a global Needleman–Wunsch alignment of the complete strings or lists s1 and s2.

With the option setting Method->"Local", it finds a local Smith–Waterman alignment. ---

These are the second and third bullet items from the Details and Options section.
